Our son is a full time student and filed a 1040EZ. He didn't check the box where someone could claim him as a dependent. We can't efile - should we ammend?

No, you do not amend your return. Your son should amend his return, but you do not have to wait for him to do so. You cannot e-file a return now that claims him as your dependent, though. His SSN is already in the system, so now you have to print, sign, and mail your return claiming him as a dependent.

No. If the refund amount is the same does he still need to amend?

Yes, he has to amend in order to not claim an exemption for himself, even if it doesn't change his refund. If he does not amend, you will not be allowed to claim him as a dependent.
