I owe federal for last year but it didn't take off during my return applicatiin.

Nothing about taxes you owed for 2015's return are going to be on your 2016 return. TurboTax does not know if you paid your 2015 tax due. If you still owe the IRS from a previous year, and you are getting a refund for 2016, the IRS will automatically take the money owed from your refund. The IRS knows.
