To file jointly with your wife she will need an updated Social Security card, follow these steps:
Update Social Security Card: Since your wife's Social Security Card says "Not valid for employment" but she now has a work permit and a green card, visit the Social Security Administration (SSA) to update her Social Security Card: Update Social Security Card. Or...
