I paid $89.99 to file my return but I have to amend my federal and state taxes and it says I have to pay another $44.99. How can I apply that payment to my amended taxes?

You can’t unless you itemize deductions on schedule A, misc deduction must be over 2% of AGI. I would call turbo tax and try to get them to let you amend taxes with no charge,.
