I had to make a change to my taxes. Do I have to pay all the fees again?

If you have already filed using TurboTax and you are just trying to amend, you should not have to pay any fees to TurboTax.  If your amended return results in additional tax due, you would still need to pay that balance due when you file your return.

If you prepared your original return using TurboTax, there's no additional fee to amend unless the change you are making requires an upgrade to a higher version of the software; if you have to upgrade from, for example, Deluxe to Premium, you would owe the difference between the fee you paid for Deluxe and the fee for Premium.
