I filed without signing (by mail) and I understand they will send back the return - will they keep and cash my check even though they are sending back my return? I'd like to avoid the penalties. Or, should I just stop payment, and send another check with a signed copy of the retun?

The IRS will process your payment, even if you didn't sign the return.
There would have been a payment voucher with your mailed return - that voucher is important in ensuring the payment is properly credited to your tax account.
Check with your bank to see when the payment clears and keep a copy of the cancelled check.
if you cancel your payment and pay after may 17, you will be paying late.
