I had to file an amended return due to corrections to the 1099 form. The amount due to the IRS is less. I had initially set up an electronic payment from my account to the IRS for the original amount due. Now I am being told to print the payment coupon and mail in payment to the IRS. Why can't I still may an e-payment for the new amount as initially requested?

You should wait until your E-Payment for your first return has been processed before filing your Amended Return. The two returns don't connect with each other; they are processed separately.
In your Amended return, you'll indicate that you paid the balance due on your first return. The 1040X should then show a Refund to you, if the amount owed to the IRS is less.
