What is the different between using turbo tax online vs the software. If I use the software is there still a fee for filing?

When you use Turbotax Online, you can prepare only one tax return per account/payment. There is a fee to prepare your Federal return and a fee to prepare each state return. E-file of federal or state is free.

When you use the CD/Download version of the software, you can prepare as many Federal returns as you wish, and you get free e-file for 5 of them. YOU CAN NOT E-FILE MORE THAN 5 FEDERAL RETURNS. That is an IRS limit.
You also get free use of ONE state software package, BUT if you want to E-File a state tax return, there is an extra fee for that.
