If I use the Turbotax Premium Live CPA version, but later find a lower tax due by using other tax software. Do I still need to pay for both the Premium and the Live CPA? What exactly is "pay only when you file"?

Using the TurboTax online editions you are only required to pay for the edition being used if you are either e-filing the tax return or printing the tax return.
