I moved in June and had a home office at my old and new home. I've entered both with a 50% income for both. I entered the square footage for both residences (142 and 189) and now TT throws up a "check entry" that I have greater than 300 square feet and need to fix the entry. It also says that I can't claim the simplified office deduction on more than one office. It seems to think that I'm claiming 2 at the same time when I'm trying to just claim one for each half of the year. How do I fix this?

The error is most likely being caused by trying to use the Simplified Method for more than one home office.
According to IRS Publication 587, “If you used more than one home in your business during the year (for example, you moved during the year), you can elect to use the simplified method for only one of the homes. You must figure the deduction for any other home using actual expenses.”
You can correct the error by changing one of the home offices to use the actual expense method for the calculation. If you rented one of your homes, it would make things simpler to use the home office in the rented home as the one claiming actual expenses.
