don't know exactly what you did but a spouse can never be a dependent.
your spouse's personal data should be entered on the personal worksheet and not on the dependent worksheet
in step mode after entering some of your information you should see a question at the top of a screen which asks if you were married - select married. also, on the same page is a question about whether you want to file together with your spouse. Yes will produce a joint return. No will produce a married filing separate return. Even if you select no - married filing separately, usually the worst choice, you do not enter your spouse's personal info on a dependent worksheet.
if you are using other than the basic version and need more help, contact support. there is no free support for the basic version.

I am not putting my spouse as a dependent.I select married filing separately or head of household. It asks if we lived together for the second half of the year and I select no.It asks if he's filing a tax return and I select no.In the section on the top it says spouse and later adds him as my dependent.Im just going to select that he can be claimed by someone else even though he can't to avoid any tax issues.

No. You are misunderstanding the information you are looking at or you have entered something incorrectly. When it asked if you were married in 2024 did you answer YES? You cannot claim a spouse as a dependent. If you are legally married, your filing choices are to file married filing jointly or married filing separately.
