When doing MFS on state I have to allocate income and adjustments between my wife and I. It has the student loan interest deduction listed as mine (which it isn't) and I cannot change it. Is this a problem or should I go with married filing joint even though it has me paying more into state?

You need to change the "owner" for the 1098-E you entered into TurboTax.
Click the "magnifying glass Search" icon on the top row, enter "1098e" in the search window and press return or enter, and then click on the "Jump to 1098e" link to find and edit your 1098-E entries.
There is a screen "Let's get your student loan info" and on that screen you need to designate your wife as the name the student loan is in.
