I am a US citizen working for an international organization in the US. The W2 issued to me does not have any value in Box 3 (Social security wages). In TurboTax, I selected that this W2 was for an international organization and then proceeded to put my wages for self-employment tax (for Schedule SE) in subsequent screen. The issue is when TT runs Smart Check for Federal Taxes, it flags the missing Social security wages as an error and says, "Box 3 must be entered." How do I resolve this? I understand that income subject to Federal and state income tax is the W2 Box 1 value and the earnings subject to self employment tax is Box 1 value plus pre-tax 401K contribution.

Did you enter $0 in the W2 box 3 or did you leave it blank. If you left it blank, enter $0. The program sometimes wants a number in certain areas to verify you didn't forget to enter it when they are important areas.
I had left it blank. Will putting it as $0 in anyway impact the accuracy of the returns? Can Box 3 value be different from the wages I put for which I am liable for self employment taxes (as a US citizen employee of an international organization in the US)?
No, putting $0 in box 3 will not impact the accuracy of your returns. Yes, Box 3 can also be different from wages as your self-employment tax is not dependent on your W-2 Box 3.
