Filing married with 3 dependents. First stimulus is $2400+3*$500=$3900, and second is 5*600=3000, totaling $6900. I received $6900. Tool says I'm eligible for $900 credit

That is the correct calculations.   The only thing I can think of is a possible typo in one of the payment fields.   Try going back through it again and entering 3900 for the first one and 3000 for the second payment and see if it comes back with the same result.
