If I can't a file one form by the (extended) deadline, can I file 1040 and everything else I can, and file the missing form alone later? Example: the FATCA form. Or I should file everyting together and pay the penalties.

Are you referring to form 8938? Form 8938 must be filed along with your income tax return (Form 1040) and is due at the same time per these IRS instructions:

Yes, it's best to file everything by the extension due date to avoid penalties for not timely filing. If you are due a refund on your 1040, you do have 3 years do claim it.
