This is a really stupid question and I feel even more idiotic for having to ask it. My wife filed our 2024 taxes not realizing she had a W-2 for short-term disability coming. We received our refund, $3432.00 before the forms to amend were available. Once they’re were available, she filed an amended return that looked like we were going to have to pay back $1439.00. On March 31, we paid the $1439.00. Shortly after that, we received a notice from the IRS that said we owed $1068.00. We logged in to IRS.gov and it now shows that we have a CREDIT balance (overpayment) of $371.00. How do we get that money back? Will they pay it out automatically like a regular refund? Or, do we have to call them and request it? We are really short on cash so it would be nice to get it back. Any help is appreciated!

You probably need to fill out About Form 843, Claim for Refund and Request for Abatement - IRS
You can call the IRS payment department at 888-353-4537 or maybe the refund returned number at 800-829-0582 extension 362.
Only you and the IRS know the reason the IRS changed the amount. The money is sitting in your account and the IRS will let it sit there but tax years and amounts are separate unless you specify to use it towards your next payment. Actually, a great question.
