It is saying I can not clear and start over on my return. Saying that I already registered my return. What does that mean? I haven't filed yet have I?

No, that doesn't mean that you have filed your return already. 

To register your return means to submit necessary information before filing your return such as name, address, email address, and phone number. It is addressed at the first screen in the File section (please see the screenshot below). And, you may have revisited other areas of the program after entering this information without actually filing yet.
