My dependent filed own return, marked box saying he could be claimed as a dependent on mine. Listed him on mine as a dependent and IRS rejected my online filing. Why?

Is there anyone else who could have claimed him? If not contact the IRS for an explanation.

Did you double check his return?

On the new 1040 check on the second line at the top under their name. It says.......

Standard Deduction and there is a checkbox if someone can claim you. That should be checked if they are a dependent.
