Married Filing Separately

In 2020, we filed the taxes as married filing jointly. Based on our income, we were ineligible for the 3rd Stimulus Check. In 2021, we are filing as married filing separately. Based on my wife's income in 2021, she is now eligible for the 3rd Stimulus check. Would it be correct to enter the amount was $0, in response to this question "Does this match the amount on your Letter 6475?" ?

Yes. Enter $0 is neither of your received a stimulus payment in 2020.

 

The 2020 payment was an advance on 2021 taxes, Any payment differences are adjusted for on the 2021 return. It's possible to claim a 2021 recovery rebate credit on the 2021 return even if you were ineligible in 2020 because you now qualify based on your 2021 income and filing status.
