Hi--I tried to submit my 2020 taxes electronically last year after filing an extension, but was refused for an unknown resaon. I physically mailed my tax return in October 2021, and the IRS still does not show receipt of my taxes. I did not get any proof of mailing. What do I do?

Your return is most likely sitting at the IRS along with millions of other returns that have not yet been processed. There is a sizeable backlog of tax returns. Before the 2021 tax season started there were more than 11M returns that had not been processed.
You just need to be patient while the IRS works on catching up on the backlog.

I was due a refund of over $7,000.
Also, I did not pay any estimated taxes in 2021. Should I pay those now retroactively, prior to filing my 2021 tax return.
No, you should not worry at this time as @JillS56 mentioned in her reply the IRS still has a backlog of more than 11 million tax returns most of which have to be manually processed.
No, you can not pay estimated taxes for 2021 retroactively.
