My wife was on my 1099 misc form. I submitted it with my name.

If the return gets rejected you will have the ability to change it. If it does not (and the IRS sends you a letter) will be fine if you file a joint return. If you do not file jointly you will have to amend since the income would be associated on a return that does not share joint liability.
