No The IRS is not paying attention to whether you have paid your state tax due. Your federal refund will not be delayed because you owe the state. Just pay the state by the states deadline. And a state tax due cannot be paid from your federal refund.

Note that you can file now but not pay the state until Apr 15th so you should have your Federal refund by then
