I owe Federal Tax but will set up installment. How come when I go to file it appears my state taxes will be used to pay my federal?

That's just a display, state refunds are never used to pay the federal, nor are federal refunds ever used to pay the state tax owed. The display is just a misguided attempt to show you the net amount of cash you'll receive.
