My business income comes out correctly as 42,000, but then my gross income is only saying to be 18,xxx... 

Is that because of the deductions for start up cost and the rent of the facility?

Yes, if you reported business receipts of $42,000 on Schedule C, but then deducted start up costs and rent, you are likely to have a much lower AGI.
