I live in NJ but work in NYC. I failed to realize that NJ state income tax was not being withheld. I assumed my employer in NY would have automatically known since I gave them my NJ address. I did pay NYS tax. How can I go about getting this issue resolved? Is there anything specific I should do when filing online without the NJ W2?

Your employer correctly withheld New York taxes so you do not have to resolve it with them. In general, tax withholding applies to the state where the work is performed (unless there is a reciprocity agreement in place). You will have to file a nonresident New York state tax return to report the income and pay the tax. Then you will file a Resident New Jersey return. You will report all your income, but TurboTax will apply a credit for the taxes you paid to New York so that you are not double-taxed.
In TurboTax, be sure to complete the non-resident NY return first, before you do your home state NJ return, so that the program can correctly calculate and apply the credit.
