I used NY as my permanent address. PA and Federal returns were accepted, but NY was rejected.

If you are filing a NY resident return and have a PA license, you are probably in violation of the NY drivers license laws. Most states require that you get a new resident state drivers license within so many days, typically 60, upon becoming a resident of that state. Same generally applies to your car registration.
So NY may have rejected the return since it is inconsistent for you to be a NY resident with a PA license. A license is only one of many factors that determines your home state of residency.
At this point, print and paper file your NY return. Even if you get a NY license, no telling if the Dept of Revenue data base would be updated by mid-April.
