My original NY state tax return was rejected due to TT software problem. I can now refile. However, in the meantime, I received additional 1099B and now need to file an amended return. Can I file the amended NY in place of the original NY or do I have to file the original first, then do the amended?

An Amended return can only be filed once your original return is accepted and processed. Sine your State one was rejected, you are merely editing and resubmitting that file. But aren't you going to have to edit or amend your Federal return as well?
Yes, my Federal was accepted so I do have to file an amended Federal. I just wasn't sure how to handle the state return because it had been rejected. Thank you
This can be tricky. Before you do anything, save your file exactly as it is so you can get back to the original return. Also, put it in a second location to be safe (thumb drive, or different area if the computer).
You will first have to file the state tax. If the state tax requires the same changes as the federal you can make those changes (not Amend) as well as correcting the rejection issue. If the state tax is rejected for a technical reason a second time. I suggest you mail it. This is an original corrected state return (not Amended).
Now you have tor retrieve that copy of the first federal tax return. Once installed you will be able to amend your federal return. Do not submit the state return.
