Box 15 State mismatch causes income mismatch.

Hi,
My company is in MO and I live in GA. I prepared my taxes as I filled non-resident in MO and reported remote income in MO. But at the end, I received an error to fix that my remote income cannot be more than the MO income I reported in federal. I checked the numbers and could not find any issue. Then I find out that Box 15 in my W2 is GA and all my state wages count as GA.

So how should I fix this issue?

file only GA?
or
select MO instead GA in box 15?

Thanks

Yes.  File only in GA.  If you did not physically work in MO and no taxes were withheld for MO then you do not have a MO filing requirement.
