When filing an amended return. On my original return, say I paid $250 in NYS taxes. I file the amendment and the tax I owe shows in Turbo Tax as $400.  

Do I pay the $400 or $400-$250 (I already paid) = $150 ??

Normally, you would pay the additional tax that the amended return shows. To be sure, look on the amended return and it will show what you paid on the original return, if that includes the $250, then you need to pay in $400.
