That's exactly why you do not amend your return until after your already e-filed and accepted return has been processed and you have physical possession of any refund due on that originally filed return. Then in your case, you will be giving some (or possibly all) of your refund back to the IRS. So just don't mail the amended return until you have possession of your refund expected on your already originally filed return.
