In 2016 I paid $2,179.98 for school. My job reimbursed me in full on Jan 2017. Do I enter $2,179.98 under Employer-Provided Assistance for 2016 taxes?

Yes, that is the recommended way to enter. If you do not and claim any education credit or deduction for 2016, you would have to report the reimbursement on your 2017 taxes. (Normally income and deductions are claimed in the year they were earned, but in this case it involves a reimbursement)
