I am filing jointly with my wife for 2021. She made $3,367 as a Texas (Wylie Independent School District) substitute teacher and as Texas has no state income tax she did not pay any state tax. I am preparing my Virginia state tax return because my company is in Virginia (I work remotely from Texas). I made $65,000 during the same period. As she is a state employee making less than $15,000, can I claim her income of $3,367 as subtraction for federal and state employees in my joint Virginia State return.

Your wife's income is TX-sourced income. I assume you are not a resident in VA and you are filing a VA nonresident return, your only income taxed by VA should be your wages, not your wife's. Are you a resident in VA or TX?
