I live in NY, but work for a company based in CA. They are deducting CA taxes from my payroll, since office location is in CA. However, I perform the work in NY and don't live in CA.
I should be paying NY state taxes; however, company asked me to figure out taxes on my own with my tax accountant.
How do I pay NY taxes? Do I need to make estimated tax payments to NY state every quarter?

If you are a non-resident of CA, and you never physically work within CA, then your W-2 wages or salary are not taxable by CA. If that's your situation, file a non-resident CA tax return on which you allocate zero income to CA, in order to receive a refund of the incorrectly withheld CA taxes.
As a resident of NY, ALL your income is taxable by NY. If your employer does not withhold NY taxes, you should make quarterly estimated tax payments to NY so as to avoid underpayment penalties and a large year-end NY tax bill.
