Alabama Late filing penalty and interest

I am filing late 2016 and 2017 returns for Alabama for which I owe taxes.  How to I figure and pay the penalty and interest due?  Do I pay the tax due for each year and then Alabama will bill me later?

That's precisely what you should do.  Alabama will calculate any late fees, etc., and will notify you after they have received your return.
