I believe that 1099 NEC income is submitted under Misc Comp in State Taxes.
There are spaces for:
Federal Amount
PA Amount
PA withholding
Which of these 3 boxes does my total of my 1099 NEC go in?

If the source of your 1099-NEC comes from PA, it should be included under the PA amount.
Every state has it's own calculation of state taxes. Although the PA taxes calculation does not start with the federal AGI, there are adjustments need to be made under the PA section in TurboTax. I would suggest you to follow prompts and enter the amount in the right place.

Do not enter this 1099-NEC separately in your state tax return - it will get there automatically from your federal return.
If you entered the 1099-NEC in your federal return (Self-employed business income, Schedule C), it will automatically flow to your PA state tax return without any additional entry - it isn't a separate entry in the state return program.
You may see an income allocation screen in the state interview asking what state this income came from. Since you worked in PA, then the income "came" from PA, i.e. the income was "sourced" from PA. This answers your #2 question - Federal amount = PA amount ' Box #1 of 1099-NEC (PA Withholding would be "0").
