The Part B premiums deducted from your Social Security income shown on 1099-SSA are automatically included in Medical Expenses in TurboTax.

If your 1099-R shows medical insurance premiums as a payment, you are correct that this is non-taxable income.

In the Medical Expenses section, you will be asked if you received a reimbursement for any of your expenses.  You can enter the amount of insurance premiums that you were paid back by your pension.
