When you entered the second 1099-R did you select who the form belongs to, by Name? Assuming you are filing as Married Filing Jointly.
Perhaps you are not designating that each 1099R belongs to each person on your return (Taxpayer and Spouse). Check your 1099R Summary page that one form is listed as belonging to the Taxpayer and that the second form belongs to your spouse.
Or there may have been a problem if you imported both 1099R forms. In that case, you may need import just one and then manually enter the second (or you can manually enter both).
