Update: appears to be fixed now. Resubmitted and returns accepted.

Good to hear it's fixed in general, but as of 3/13, the "offline" desktop version has not gotten any update yet that fixes this issue.

Update: even with the offline desktop version, the bug is fixed. This is not apparent at first, since trying to "fix" the rejection does nothing and still tells you to wait for an update. However, removing the 1099-R  form(s) and then reentering (and check on 1040 that boxes 4 are unchecked) allows you to refile without problems.
