On my form SSA-1099, in the "description of amt in box 3", I have a "paid by check or direct deposit" amount. Does this amount need to be entered somewhere?

No.  Just box 5 and 6.  Oh and the Medicare deduction if you Itemize Deductions it will flow to schedule A for you.
