Yes, you can recharacterize your Roth IRA contribution as a traditional IRA contribution as long as you have taxable compensation to make IRA contributions. Then you won't have to pay the 6% penalty.
It seems in your situation a recharacterization might be more beneficial since you should be able to just move the stocks into the traditional IRA (but check with your custodian). Your traditional IRA contributions may be tax-deductible. The deduction may be limited if you or your spouse is covered by a retirement plan at work and your income exceeds certain levels. You will enter the recharacterization when you enter the contribution to the Roth IRA
