Do the Medicare Part B premiums taken out of my Social Security payments count as medical expenses?

Yep

And when you enter them in the SSA-1099 area on the Wages & Income page, they automatically get transferred to the Medical expenses area.

Any extra Premiums you pay for Part D, or Supplemental Medical insurance, those you enter separately in the Medical expenses area.
