How do I work with IRS on an amended return they completed, but not indicating a refund that my return states I am owed?

I refiled changing only married filing jointly from married filing separately. IRS process the return, but is not indicating a refund. Do I have to pay back that year's refund first or will the IRS deduct that years refund from the refund due me?
