I'm sorry for your loss. You'll want to start the return as if your parent was still alive. During the questionnaire, there will be a spot for you to check "This person passed away before filing the tax return". You'll want to check that option. Then file the rest of the return normally. When you print out the documents to file them, on the signature line it will say "Deceased".

If taxpayer is deceased, it would be good to delete the Self Prepared  comment in the Paid Preparer Use Only section.  Is there any way to do this if I am the executor preparing the final return for a deceased parent?

The return is self prepared and that cannot be changed ... you are the signer of the return have prepared it.  As you follow the interview you will come to form 1310 which gives you permission to sign the return ... sign your name on the paper return you will need to mail in with POA or other title afterwards.
