It asks if my husband and I lived in the US for more than six months in 2015, but my husband was deployed for 9 months of it. Does this mean we can't get the earned income credit?

You will still qualify, if you meet the other requirements.  For tax purposes, time spent away from your state of legal residence is treated as if you had been present in your home state the entire time.  This applies to time spent overseas on military orders as well.  Answer all questions as if he had been living with you in the U.S. the entire time he was deployed.
