I filed my returns and they were accepted, but shortly after this I needed to amend them. I was going to use TurboTax Deluxe to amend, but I ended up amending on paper/through the mail instead. Do I still need to pay the fee for TurboTax Deluxe even though I didn’t use it to amend my returns?

No. If you did not use TurboTax and did not upgrade to a higher version to amend there is not a fee. You used the form from the IRS site--no charge.
Even during “normal” times it takes about four months for the IRS to process an amended return. During the pandemic and due to the severe backlog at the IRS it is taking much longer—six months or more for many amended returns. Do not expect quick results from amending. When the IRS issues a refund for an amended return it will be by check. They do not make direct deposits for refunds for amended returns. You can watch for information here:

When I was looking to amend and before I could begin, TurboTax informed me that I would need to upgrade to deluxe in order to start the process; I said okay and moved into the amendment process, but like I said I didn’t end up using it and did the paper version. So this means I still don’t need to pay the fee correct?
Wait----where did you get the "paper version?" If you used TurboTax and obtained the 1040X by upgrading to Deluxe within TurboTax then, yes, you pay for using Deluxe whether you e-file or mail it. If you got the 1040X from the IRS site and filled it out then there is no fee. The fee for using online TurboTax is never determined by whether you e-file or mail it in an envelope. The fee is for using the software.
