On the W2 form box 12 a and 12b are different amounts 12a is Code W 625.00. 12b is Code DD 10707.90. When I put my deductions in I only enetred box 12a. Should I have entered both? Thanks.

Yes, enter both. Code W refers to your HSA. You will also need to enter the data to complete form 8889 by going to Federal Taxes->Deductions & Credits->Medical->HSA, MSA Contributions and entering the interview.
Yes, leeloo is quite right, you should enter as many lines of Box 12 as are on your Form W-2, as it is used for different purposes. There is a link to click when you need to add a second or third line.
