I was going through my IRS records (via irs.gov) and reviewing past returns on Turbotax.com. I noticed that my deductions on the IRS transcript for 2016 don't match what I have on the 2016 tax return from Turbotax. The 2016 Turbotax file looks like it needed to be printed, signed, and mailed instead of electronically filed (I filed after the October 2017 cut off for E-filing), but I wouldn't have changed the printed version. Is it possible IRS manually entered my return for that year and missed a deduction?

When you mail in the return it is ALWAYS entered manually so data entry errors are common ... did you not notice the difference in your refund back then ?
