I did my moms taxes using Intuit Turbo Tax. She was supposed to get $2399 back from the IRS by automatic deposit into her account. When the refund arrived it was short by $1000. Her refund was for $1399. She is retired and makes very little from social security. Who do I contact to resolve this?

The IRS will be mailing her a letter in 2-4 weeks. They do not notify TT, but exactly $1,000 sounds like it could be a data entry error, so check for that.
Wait for the letter that should be arriving soon - it will have instructions and contact information on how to handle any disputes. See this IRS help topic. There is a link to Where's My Refund which may give you some detail before you get the letter.
