Incorrect Payment Category for Tax Extension Help

I used TurboTax to file for a tax extension and chose IRS Direct Pay for the payment. I selected the wrong payment category—instead of marking it as an "extension", I chose "payment due" to pay for my 1040 in the "Reason for Payment" section in IRS direct pay. TurboTax notified me a few days later that my extension was accepted and my bank has confirmed that the payment has already gone through, but I'm concerned about the misclassification of the payment.

I have a couple of questions:
  1. What should I do to resolve it?
  2. How should I address this in my tax return? I am worried that the IRS won't automatically apply my payment to my extension and in 1040 schedule 3, where should I enter the amount I've paid?

Incorrect Payment Category for Tax Extension Help

This shouldn't cause any issue. You do not need to do anything at this point and you will file your return with the extension payment included.
