I was paid on Decemeber 31st. My bank deposited by paycheck, but my HSA account didn't get deposited until January 3rd. I deposit the maximum $7200 per year.

Correction $7100 but.....My W2 shows $7100 in Box 12.    The  5498-SA I got shows $6900 in box 2 and $200 in Box 4.  When I entered the 7100 on the w2 and then entered $200 for the option where the employer  contributed in 2021 for 2020, TurboTax is thinking I contributed $7300.    Should I ignore the 5498 and only report the number of the W2 and forget the fact $200 was deposited on January 3rd?

I’m not fully understanding your question. Your W-2 shows a $7,100 contribution credited to 2020. Isn’t that what your total contribution was? So your W-2 is correct.

 

The additional HSA box [any contributions you personally made (not through your employer)] is for money sent directly to your HSA provider. You should not enter $200 there.
